Episode mission completion won't affect emergencies as they are available for everyone in the world. What will affect them is if the episode missions are no longer available.

It may just be on miy end, but I think if you do the "Launching the Cure"  BEFORE you kill the required stuff, the emergencies won't work anymore. Anyone want to verify?
